Automatic First Down Declined?

I apologize if this has come up, as I'm new to the football game and have barely had enough time to get my settings adjusted, let alone to take in all that the game has to offer, but....
I just had this sequence come up:
06:37. 10 0 BOS 1/10 PHX 28 1st and 10 for the Huskies, Phil McMillon runs up the left for a 6 yard gain.
PENALTY: PHX, Holding by #58 Elston Tyler, 5 yards and automatic first down.
The penalty is declined.
Seems like logically the team should take the automatic first down, even though it's for one less yard. I can't imagine any real football coach choosing 2nd and 4 over a 1st down.

yea im sure chris is working on it. i had one also where it was 2nd and 17 or something like that, i gained 14 yards on the play and there was a holding penalty on the defense that was declined. Id still easily rather have(in most situations) a 1st and 5 over a 3rd and 2 even though id be giving up 9 yards.

Actually, I believe that would be a 1st and 10, but taking the first down is easily the better option in this case.
Either way, thanks to Chris for checking on this.
